Putting 2 different designs in 1 presentation seems cumbersome and error-prone, especially when you're just getting the hang of it. Why not just 2 separate templates? You mention 2 ways of creating the slides. For the first 'insert and select custom layout', I imagine you're using the Home>New Slide command and selecting the Slide Layout. This approach should be dead simple, so if you're not getting the bullets, fonts or typesizes you expect, you haven't formatted the Slide Master or the Slide Layouts correctly. First set up the Slide Master (the larger slide at the top of the list in Slide Master view) with all formatting that is common to most or all slides. When you're bringing in slides from another source, then you really give up any control over choosing whether Master A or Master B should apply.
